I put in my Premium API Key and it still says that the Plugin and Theme scans are disabled and the boxes are greyed out.

Richard please upgrade to 2.0.4 and try this again. You may have to deactivate and reactivate wordfence. But the release we put out today was to specifically deal with this issue you reported.
